For effective diagnosis and treatment of diseases, it is necessary to use modern, accurate methods of molecular genetic diagnostics, such as NGS sequencing.

Molecular genetic methods of cancer diagnosis are used to detect abnormalities in genes that cause disease development.

Diagnostic results are necessary both for correct diagnosis and for choosing the optimal treatment strategy using the most effective targeted therapy, thus avoiding the wasted prescription of expensive drugs.

To detect mutations (gene abnormalities), NGS-based methods, namely, targeted sequencing, are currently the most appropriate. This method allows targeted simultaneous examination of multiple regions of the genome, violations in which may be associated with the development of cancer. As a result, it is possible to detect mutations for a large number of genes in a single test at a relatively low cost.

One of the necessary components for genetic analysis using targeted sequencing is a set of oligonucleotides, short fragments of DNA. Hundreds of thousands of different oligonucleotides may be needed for a single assay, depending on the size of the diagnostically important region of the genome.

IN NSU’s advanced engineering school The OligoDesigner program was developed, which allows for the design of oligonucleotides for targeted sequencing of genome regions required by physicians for diagnosis.

As a result, the program generates a ready file with nucleotide sequences, which is transferred to a specialized organization for oligonucleotide synthesis.

In addition to initial oligonucleotide design, OligoDesigner can be used to improve existing panels by adding new oligonucleotides to them. In this way, it is possible to expand the list of genes that are analyzed in the test and, as a consequence, increase the diagnostic accuracy. In the future, it is planned to add a module for automatic training of the program on sequencing data in order to automatically change oligonucleotide sequences to improve sequencing accuracy and diagnostic accuracy.

This approach will allow each cancer center or molecular diagnostic laboratory to generate unique NGS panels for personalized diagnostics and therapy.

Oligo Designer is a Windows application with an intuitive interface that allows you to create oligonucleotide sequence files for use in test systems and gene and mutation analysis. This significantly reduces the cost of assays and makes them more accessible to a wide range of users.

OligoDesigner is simple and intuitive to use, the user does not need special knowledge in bioinformatics and programming, the program can be used by doctors of clinical and laboratory diagnostics in specialized oncology centers.
